Do you draw all the objects separate and then put it all together? Or is it all sketched as one big scene?

separated them all... It's a bit hard to put to words... but things that won't move don't stay on the same layer with things that do

Thank you for the template.. I've made a small creation and I need help with the walls and floor. I made floor boards but they still look a little cartoony along with the walls any suggestions to make them look more realistic.

I can't really give you any suggestion how to make it "realistic"... Either you send me your wip or you will have to examine pixel art from ppl whose styles you like most.
